Cufflinks differential tests
WebTo use replicate samples in Chipster, please use tool Differential expression using Cuffdiff with replicates. Cufflinks can detect sequence-specific bias and correct for it in … WebCufflinks also includes Cuffdiff, which accepts the reads assembled from two or more biological conditions and analyzes their differential expression of genes and transcripts, thus aiding in the investigation of their transcriptional and post transcriptional regulation under different conditions. We also describe the use of an accessory tool ...

WebI verfied the cufflinks output files and I can see FPKM values for the two different conditions and replicates. After this i used cuffmerge to merge the transcripts from all the cufflinks outputs. so i merged the four assembled transcripts files from cufflinks( 2 conditions and 1 replicate for each conditions).
WebCufflinks takes a text file of SAM alignments as input. The RNA-Seq read mapper TopHat produces output in this format, and is recommended for use with Cufflinks.
